For our bikes TuneECU seems to be the obvious choice.
I have TuneBoy but TuneECU was not around when I got it.

big fan of tuneecu just for the sure fact that it is free. you can do pretty much everything the other choices do. i think the only problem would be if you wanted your own custom tune and your local tuner just doesn't have any experience with the program and isn't willing to learn. but if you're just reflashing a tune that's close to what you need, its great. i just used it this weekend to kill off the exup valve and the intake flapper on my 675.
